I run a web hosting service and have extensive server experience. There are several things that can be done on the server end to help with this, like a firewall, modsec, CDN and tweaking the server to handle a higher load. Even with all this done, you'll still have some bot traffic, but doing the above should eliminate the bulk of it, especially if they're bots scanning for server weaknesses.

I will help you setup cloudflare CDN which is a free service and can be made paid if you want for extra services. Let me know if you are interested in this kind of adding additional layer instead of modifying your actual website. Plus you have the free caching which makes your site faster than usual due to region based cache and delivery. So less traffic on your website even if it is real traffic. Do some research on CloudFlare and let me know if you are interested.
